Hi John.

Sorry so say that the best way (IMHO) to work safely is to put (a lot of) 
effort in a solid ucf-file where you specify all the pins you need.
Additionally, if you use the "config prohibit" for all other pins that you
do not want to be connected, than you are usually safe.
An example of how i use this for vref-pins on a virtex-ii is following:
CONFIG PROHIBIT = U28;        ## vref-pin: bank_6
