Sounds like a configuration problem - boottools aren't used / supported 
in the microblaze port - i'd never heard of them until your email! :)

It seems you've chosen the "flash loader" and/or "himem loader" options 
within the uClinux user configuration.  To remove them, do make 
menuconfig, customise user/vendor settings => Flash Tools, and disable 
those two options.  Then save and exit, make dep, make, and everything 
should be back to normal.
