Sorry to hear you're having trouble.
The following portion of your XMD output looks very strange:

Firstly, if it closes the JTAG connection, it won't be able to talk to the
board. Secondly, why is it trying to connect to ModelSim?!
Have you opened a Xilinx WebCase on this yet? If not, please, do and include
this strange XMD output.
