This is weird.  It should copy the files over from the installation
automagically. Do you have an xmdstub peripheral assigned (like Rod
mentioned)? This is under 
   Software >> Software Platform Settings... 
in the Processor Parameters area.  This should be set to your debug module.

The makefile for the system is generated by some process in the gui and
other than manually editing the makefile and the xmp file, I don't know how
you would do that at a commandline.  The files generated are dependency
driven so if it doesn't see a need for the xmdstub or a way to use it, it
won't be generated.

I'm betting you've missed some nuance in your system configuration.  Perhaps
posting your mhs file may shed some light on your issue.  I do appreciate
your pain.  I've had "weird" issues with XPS that drove me nuts (mostly
because I don't like to read all the docs).
