How long do these commands take to apply? Are the infos about the
microblaze shown in the XMD correct?

I had a similar problem in the beginning which was caused by the
debugger module. The opb_mdm 2.00a does not work with a Virtex-4, it
shows wrong information about the Microblaze and commands like "dow ..."
finish immediately. Maybe it also does not work with the Virtex 5.

I could fix that problem by using version 2.01a of the obp_mdm which can
be found on the Xilinx website.
