I'm not sure what you mean by "fixing the SDRAM on the sp3e RevD" but I
can tell you a few things

1) The Sp3DLL's have a hard time locking, if you base the design right
on what comes out of EDK
2) The readback path needs a fixed 50-count offset in order to have good
read performance

There is a reference design at www.fl-eng.com that may help you side
step some issues.

It seems, that there was the problem indeed.
Now I got both, the spartan3e500 and the spartan3e1600 to boot at least 
u-boot.

Now to fix the SDRAM on the spartan3eRevD board ;-)
