Raul's sumarry of petalinux-copy-autoconfig is correct.  THe olny way
that it touches the kernel config is in running the "make oldconfig"
target after copying the Kconfig.auto / auto-config.in.

This is so that the kernel config system picks up any changes, for the
next build.

The issues you describe are much more likely due to some other kernel
configuration error than the copy-autoconfig script.
